Professor X calls the X-Men when his Radar-Image Beam picks up the energy signature of a very powerful being. However, before they can get a better analysis, the being suddenly disappears in a flashing explosion. Suspecting this being to be a super-powerful mutant, the Professor and Scott concern themselves with the potential of such a powerful being. Iceman and Beast however, don't take this finding very seriously and begin horsing around again, prompting Marvel Girl to use her powers to break up their rough housing. This leads to the Professor scolding Bobby for inciting the situation.

Elsewhere in New York, the object of the X-Men's concern is a strange man in a suit that has taken up residence in a rooming house. When the landlord comes by and demands a full week's rent in cash up front, the man pulls a large wad of money out of his coat and hands it to her. Deciding to explore the city, this man, this Stranger, walks in the very air over the city to avoid traffic. The citizens of New York are shocked to find that there is a man walking right up in the sky. Not wishing to attract anymore undue attention, the Stranger flees the scene, but feels himself compelled to enter a particular building.

Walking through the wall, the Stranger finds Magneto and his Brotherhood of Evil Mutants inside waiting for him. As the Stranger meets the Brotherhood, the X-Men search the city for this supposed new Mutant. As Angel scours the sky, the rest of the X-Men search the ground. Scott searches the streets and attracts the unwanted attention of the police who find is skulking about suspicious. In a scuffle, Scott's ruby quartz glasses are removed causing his optic beams to fire wildly, smashing a fire hydrant and one of the officers guns. Scott is then pulled out of the harry situation by Beast and Iceman who reunite him with Marvel Girl. The group then decides to continue looking for their query together.

Back in the building where the Stranger has met with the Brotherhood, the Stranger is offered membership with Magneto's team of evil Mutants. When the Stranger asks why he should join up with Magneto's group, the Master of Magnetism gives the Stranger a show of power, with Magneto binding him with metal and Mastermind using his illusions.

However, the Stranger sees through the illusion and breaks free of Magneto's binding. He decides to show his own power and fires a bolt of energy at Mastermind which converts the illusion casting mutant into solid matter. His weight increased causing him to break through the floors of the building, alerting the store manager a floor below to call for help.

This alarm attracts the attention of the X-Men who go to investigate and they find the Stranger with their mortal foes. Magneto orders Quicksilver and the Scarlet Witch to attack the X-Men. Quicksilver strikes first, however he is quickly stopped when Iceman coats him with ice. Wanda then counter attacks with her hex bolts which trip up both Beast and Iceman. Angel attempts to get close to the Stranger but finds himself repelled by a magnetic barrier put up by Magneto.

Growing tired, the Stranger decides to leave, turning into vortex to escape. Magneto wishes to go with him and is allowed, so he (followed by the ever loyal Toad) enters the vortex and it phases through the wall, eluding the X-Men. Cyclops and the others go to lend Iceman and Beast a helping hand, putting a stop to the Scarlet Witch's attack.

Freeing Quicksilver from his frozen bond, the two Brotherhood members realize that they have been abandoned by Magneto. Cyclops offers them a chance to join the X-Men and help them stop Magneto, however the two Mutant siblings decline, having had enough of the constant conflict and leave, vowing to one day return.

Meanwhile, the Stranger has taken Magneto and Toad to a secluded spot, impressing Magneto with his abilities. The Stranger has a shock for Magneto though: He reveals that he is not a mutant and that he intends to subjugate them with his power. Suddenly, the Stranger grows in size and envelops both Magneto and Toad in an anti-magnetic membrane. While at the X-Mansion, Professor X examines the transformed body of Mastermind and is shocked to find that he is alive but his molecules have been transformed into dense matter. Deciding that this Stranger is a potentially bigger menace than Magneto, the Professor gathers the X-Men and they fly out in their helicopter to find this being before he can act out again.

The X-Men find the forest where the Stranger had taken Toad and Magneto and find the two evil mutants still bound. The Stranger then appears and reveals his true form, telling them that he is a stranger from beyond the stars. Telling the X-Men that he has developed an interest in human mutation, he teleports away with Magneto and Toad so that he might examine this phenomenon on his own world. The Stranger leaves the X-Men with the police arriving, prompting the outlaw heroes to flee the scene as quickly as possible.

Later that day, Cyclops and Professor X are in the Professor's study where the Professor removes the place cards of Magneto, Toad and Mastermind of the list of mutants on Cerebro that might pose a threat. Suddenly, the cerebro alarm goes off warning the Professor and Cyclops of a coming threat that is heading right toward them.

Professor X, Angel, Cyclops, and Marvel Girl have all been defeated by Magneto, who put the team into a high altitude hot-air balloon, hoping that his hated foes would perish once it reaches its destination of 100,000 feet. Magneto revels over the victory, magnetically lifting the mansion out of its foundation. He then decides to use the mansion as his own base of power then sets the house back down to the ground. Entering the residence of his hated foes, he then uses his magnetic powers to destroy Cerebro. However, his destruction is interrupted when the Worthingtons -- Warren's parents -- arrive for a visit. Magneto confronts them at the front door and uses magnetic hypnotism to put them under his thrall, ordering them to go sleep upstairs in the upper bedrooms. Magneto then comes to realize that one of the X-Men -- Iceman -- is missing, and waits for him to return to the mansion so that his revenge can be complete. Magneto boasts how Iceman is the weakest of all the X-Men.

Meanwhile, Iceman is still recovering from injuries sustained battling the Sentinels. His doctor injects the unconscious mutant with a new medicine with a special device. It stops the boy's delirious rantings; however, if he will awaken remains to be seen. Meanwhile, high above in the weather balloon that might mean their doom, Professor X exerts all his mental power to try and overload the mental-wave disruptor that has been attached to his head. His ploy succeeds and he revives the rest of the X-Men. They begin to assess their abysmal situation and wonder how Magneto could have returned, after being taken from Earth by the Stranger.

Back at the X-Mansion, Magneto uses his magnetic powers to assist him in constructing a device that can duplicate body cells and create an army of mutant clones, using the Worthingtons as the source material. Probing the situation mentally, the Professor learns of Magneto's plans and tries to revive Iceman, who awakens from his coma and agrees to go out and try and stop Magneto. Marvel Girl is then instructed to use her telekinetic powers as an anchor, preventing their balloon from floating up any higher. The Professor then probes Magneto's mind so that he and the X-Men can learn how Magneto managed to return to Earth:

They discover that shortly after Magneto and Toad were taken to the Stranger's homeworld, Magneto began plotting his escape. One day, they were left to their own devices and Magneto -- taking advantage of the fact that the Stranger allowed them to roam his planet freely -- brought Toad to a location where a number of rocket ships had been collected by the Stranger and put on display in a museum. Magneto then used his magnetic powers to gain access to one of the rockets and after kicking Toad off the entrance ladder, Magneto flew the rocket back to Earth.

Bobby arrives at the mansion and spies on Magneto to learn what his plan is. Seeing Magneto creating Mutant clones from the Worthingtons DNA, Iceman sneaks into the room where they are sleeping and uses his ice powers to stop the flow of information, leaving the clones inert. Furious that his creations have not come to life, Magneto enters the room and attacks Iceman. Magneto underestimates Iceman's ability and Bobby manages to fight off Magneto's attacks, creating an ice slide to send the two of them out of the mansion.

Meanwhile aboard the balloon, the Professor comes up with a solution to get them back on the ground. He orders Cyclops to use his optic blast to poke a pinpoint hole in the balloon so that the helium inside slowly leaks out and they can then safely descend to the ground below. The X-Men safely land on the ground and attack Magneto together, however the Master of Magnetism manages to fight them off. Before they can renew their attack, Magneto magnetically traps Iceman and threatens to kill him if the X-Men don't cease their fighting. Iceman tells the others not to surrender for him, however Angel flies in and manages to pull him free from Magneto's grasp.

The X-Men and Magneto resume their battle until Professor X tells them all to stop fighting and surrender. The X-Men are shocked at this order and Magneto gloats over his "superiority" over the X-Men. However, this only proves to be a delaying tactic on the Professor's part as he has delivered a mental summons to the stars, calling the Stranger back to Earth to collect Magneto. Magneto flees the scene, with the Stranger trailing behind him.

The X-Men then rush inside to stop the machine (which has now begun to operate since Iceman's ice has thawed) before it can bring Magneto's slave Mutants to life. With the machine deactivated, the clones disintegrate and the X-Men destroy the machine.

The next day the Worthingtons awaken from their sleep with absolutely no memory of their encounter with Magneto, and join the X-Men (now in their civilian guises and with their secret identities protected) for breakfast.

Cyclops has sent a message directing the X-Men to go to Muir Island off the coast of Scotland, which they are surprised to learn is owned by Xavier’s “housekeeper” Moira MacTaggert. In order to get there, the team must first persuade a reluctant local fisherman, Angus MacWhirter, to rent them his fishing boat. Their mission is to find out why Moira's assistant, Jamie Madrox the Multiple Man, has been out of contact for several days. Before they can dock on the island, however, the boat is disassembled by a massive bolt of magnetic energy, sending them all tumbling into the ocean. They all swim ashore but find that the island is surrounded by a magnetic force field.

Before they can figure out what next to do, the ground beneath them is pulled up into the sky and the are levitated into view of Moira's mutant research center. The X-Men are amazed at the enormity of the facility located there and they wonder aloud just who Moira MacTaggert really is. They are almost crushed against a wall, but launch a quick defensive attack in order to pummel through it. As they recover from a crash landing, the doorway ahead of them bursts open, revealing the X-Men's oldest enemy: Magneto the master of magnetism!

Elsewhere in the complex, the X-Men's blackbird lands, and Moira and Cyclops emerge. They find Jamie Madrox, who is just reviving after having been knocked out. He explains how he was attacked and immobilized by Havok, Polaris and Erik the Red. While Jamie was kept in stasis, they went to Magneto’s containment cell, where he had been kept since he was transformed into a small child. Erik then restored Magneto to his prime and tried to enlist him in his cause of destroying the X-Men. Magneto refused to be subservient to anyone else, but did vow that he would destroy the X-Men anyway.

Cyclops rushes off to join the rest of the X-Men, who are not faring well in battle against Magneto. His magnetic powers give him an advantage against both Wolverine's adamantium claws and Colossus's metal body. Storm’s lightning bolts have no effect on him either. Magneto covers Nightcrawler in debris and seals Banshee in a cocoon of metal particles. Fortunately, Cyclops arrives and manages to stun Magneto with the full power of his optic blast. Seeing as the group is clearly unprepared to battle Magneto, Cyclops orders them to retreat, much to Wolverine's chagrin. As they are leaving, Wolverine notes a monitor indicating that Dragonfly of the Ani-Men has escape from her containment cell.

While fleeing the scene in the Blackbird, Cyclops informs his team that the recent attacks on the X-Men orchestrated by Erik the Red are a diversion. Erik (who must be an alien, given the technology at his disposal) is really targeting Professor X because of his recent psychic rapport with an alien being. Cyclops says it’s imperative they return to Xavier immediately. Unconvinced, Wolverine dismisses Cyclops as a coward. Back on Muir Island, Magneto gloats about his victory over the X-Men and leaves to plot anew. He passes by a door labeled "Mutant X", which begins to glow.

Meanwhile in deep space aboard a starship known as the “Starjammer”, the space pirate Corsair tells his shipmate Ch'Od that nine stars are moving into the correct alignment, and so the “Emperor” must be planning to open a stargate. The Emperor’s sister Lilandra (the woman that has been haunting Xavier's dreams) is rushing toward the Earth in the hope that Charles and his X-Men might be able to help stop her brother. Before she can get to Earth, however, she is attacked by an Imperial cruiser.

In New York City, Jean Grey is reunited with her parents in the company of the Professor and her roommate, Misty Knight. They are unaware that their reunion is about to be cut short by an attack about to be launched by Erik the Red, Havok and Polaris.

In wandering the area of Wundagore searching aimlessly for answers to a mystery from his past, Magneto comes across the home of Bova and stops for a respite. In reminiscing, Bova lets slip that she acted as midwife to a woman named Magda and that her children still lived. Magneto suddenly becomes violent and presses her for the children's names, making her realize that he's the husband that Magda had fled. Magneto uses his power over the iron in her blood to force her to reveal the names, Wanda and Pietro. Realizing what it means, he leaves immediately and all Bova can do is compel the nearly insensate Modred to cast a spell of warning for the children.

The next day, the Vision and the Scarlet Witch pay a visit to Attilan to visit their infant niece and to have the Vision's arm restored by the Inhuman's advanced medical technology. Wanda and Pietro receive Modred's warning in the form of a dream, but it still doesn't prepare them for Magneto arriving stealthily on the moon and trapping the family within Crystal's home. Magneto claims he has only come to talk, but the enmity he had sown with the former Brotherhood members and Avengers draws them into battle. Though Magneto initially holds back and tries to explain himself, the combined assaults of Quicksilver, the Scarlet Witch, the Vision, and Crystal make him increasingly desperate and violent. It's only when Crystal calls a stop to the fighting that might endanger her daughter that he gets a chance to say his piece. He reveals he is Wanda and Pietro's father and that he has recently reconsidered his stance against humanity. Learning that he now has a human grand-daughter has made it clear for him that it's time to forget his hatred. As Magneto holds baby Luna surrounded by his family, they all wonder where they go from there.
