From the hidden Ecuadorian Master Mold factory unit, Donald Trask (inspired by the radical ideas of Cassandra Nova) instructs the giant Wild Sentinels to commit mass mutant genocide. Cyclops, Wolverine and the innocent civilian Ugly John fly above the factory on-board the X-Wing. They are then attacked by various miniature Sentinels and are soon brought forth to Cassandra Nova.

Inside the factory, Cassandra kills Donald after assimilating his DNA sequence; now able to command his Wild Sentinels. She then imposes Ugly John with an agonizing death, before Wolverine and Cyclops can release themselves. In turn, the two X-Men capture Cassandra Nova. Cyclops humanely kills Ugly John with his optic blast to spare him further suffering.

At that moment, Emma Frost commences her telepathic lesson in Genosha (that includes the precognitive Negasonic Teenage Warhead.) The teenager's nightmare finally comes into conception as enormous Wild Sentinels arrive to bring slaughter and destruction to the mutant sanctuary. Meanwhile, at the Xavier Mansion, the Professor cuts short his recovery to locate the missing X-Men. Once Cerebra is activated, Xavier, Jean and Beast witness the horrific massacre of more than sixteen million mutants.

Beast and Phoenix search the ruins of Genosha for survivors of the mutant massacre. Under fifty tons of debris, Emma Frost (in her new shimmering diamond form) carries the dead body of one of her students, Negasonic Teenage Warhead. They return with Emma to the X-Mansion, where Beast explains that a Secondary Mutation allowed for Emma's organic diamond exoskeleton, his feline appearance and the return of Jean's telekinesis.

Meanwhile the one responsible for the genocide, Cassandra Nova, is contained in a gravitational bottle. Beast describes her as a new species, aware of the Extinction Gene and a being who will instinctively try to wipe out the mutant race for dominance. It is at this moment, that Cassandra releases herself from her imprisonment and overwhelms the X-Men with her vast psionic abilities. She then activates Cerebra and threatens to extinguish every mutant mind on the planet. Emma Frost appears from behind and snaps her neck; but before Cassandra can heal herself, Professor X repeatedly shoots her. Much later, Scott and Jean discuss their stressed marriage, but are suddenly shocked as the Professor outs himself as a mutant on television and proposes to do away with masks.

The X-Men have a team meeting to decipher one of Destiny’s diaries. Through one of Sage’s fantastic inventions they learn what little they can about the book’s contents, including predictions of current catastrophic events. The X-Men also discover that Gambit’s wanted for the murder of crime lord called Viceroy. Bishop does some undercover work and the team investigates the scene of the crime.

They find clues to the murder and learn that Viceroy has two children, heirs to his criminal empire. Storm decides to locate them. Even though most of the evidence points to Gambit’s guilt, Rogue believes in his innocence. Since her teammates believe that Gambit could indeed be guilty, Rogue leaves them in anger to find clues on her own. She heads to Chinatown, where men are planning to kill Viceroy’s children and eliminate heirs to the criminal throne.

Rogue finds Gambit in a restaurant. Julius Gow, the restaurant’s owner, has his thugs attack the two of them and their powers are negated during the fight, so they seek shelter. When someone kills Gow and frames Gambit, Gow’s grandson the Red Lotus mistakes Rogue and Gambit for murderers. He defeats them both, leaving them in dire straits.
